Mr Poots last night told his permanent secretary to stop checks being carried out from midnight.
However, this morning it appeared Stormont officials were continuing to carry out the checks.
Lorries were still being received at a Department of Agriculture, Environment and Rural Affairs (Daera) checking facility in Belfast Port earlier on Thursday morning.
Several vehicles entered the facility after the ferry arrived from Cairnryan in Scotland at 6am.
Minister for farming, fisheries and food Victoria Prentis will give a statement in the Commons about the developing situation this afternoon.
The situation in Northern Ireland is rapidly changing with the province’s First Minister set to resing in the coming hours.
